If you configure the pins as GPIO, it will not affect the Keyscan functionality. You have to make sure that MUX settings are correct and Keyscan module shouldn't use those pins which are used as GPIO. Please note that, GIO's used for Keyscan module doesn't support interrupt, which need to be taken care before designing application & board
